That's what gave me a hint that these two files had been altered - I checked the time stamp on both files. That should be one viable way. If I double click too much it freezes the mouse and I have to start all over. Which seems to cure it temporarily is turn off auto-hide, restore windows, maximize them again and then turn back auto-hide.

In one instance, Eclipse was on top, gitk at the bottom, and the task bar in between. The only workaround is to make sure all apps start un-maximized, then maximize them, then un-maximize them again before you close them. Not the most-ideal solution, but one that consistently works. What is also poor is that when hidden the taskbar shows 1px, I guess so it can capture mouse over, however the pixels are coloured differently when an applications is active I read this post and it didn't seem to have any answers. I have my system running again immediately icons back, now running various virus checks with sophos and malwarebytes.
